Hi there
I have two profiles, one for my exchange server and another for my
POP3 account. If I want to add my POP3 account to my exchange server
profile (so that emails to both addresses are picked up in the one
profile) will the exchange server sync the emails from the POP3
account?
Similarly, if I copy over the .pst from the POP3 account, will the
exchange server sync those emails too?
If so, is it possible to stop it synchronising with the POP3 emails
and just do so with the exchange server ones?

Exchange knows nothing about and has nothing to do with .pst files. What synchronizes is data in your Exchange mailbox folders (and public folder favorites) and the .ost offline folders file on your local drive. If you set the Exchange mailbox as the default store, mail from the POP3 account would go into that Inbox and be synced to the local .ost file.

For clarity sake can you answer two more questions please?
1) Does that mean that if I copy the folders in the .pst into the
Exchange mailbox then they would sync?
2) And similarly if I direct all the POP3 email to go into that
mailbox it would sync with the Exchange server?
