I am running Filemaker Pro which calls for an e-mail to be sent by Outlook.
However, Outlook stops the process with a message that another application is
trying to send mail through Outlook and I have to click yes to confirm it.

How can I bypass that warning so the email is sent automatically??

Ask the developerss to recode the sending application (unlikely) or use
http://www.contextmagic.com/express-clickyes/

and accept the inherent insecurity of it  (though it is a long time since
worms were so unsophisticated as to use Outlook for sending email)

As a better alternative to ClickYes I would recommend;

The real solution is of course that FileMaker Pro properly addresses Outlook
for automated mail creation/sending. There might be an update for it already
in case you are running an older version.
