I had to run an email recovery program because Inbox Repair Tool didn't work,
and now my contacts are missing. Aren't they kept separate from the .pst
file, and if so where and how do I get them back into Outlook?

Contacts are kept in the .pst file along with all of your other Outlook
data.  If it is not there, I would apply to the people who did your mail
recovery to see if their program somehow hosed your contacts.  You can also
restore them from your backup if they are missing from the main .pst file,
no?
