When I import from excel into my contacts it files as last name, first name
yet I have my default set as Company(Last,First).  Can this be done?

Short answer: No - when using Outlook import wizard

Something that may be of interest are ContactGenie import products
(depending on how frequently you need to do this) -
http://www.contactgenie.com/cg20features.htm. Unlike the Outlook import
wizard, the default behaviour of ContactGenie products will result in the
FileAs field being populated with the default setting of the FileAs field in
Outlook.
