Help!

i need to merge 2 different powerpoint presentations which have different
formating, i.e. backgrounds with different colours, etc), how do i do this?

i think it's done by simply linking the 2 presentations together, and
therefore they keep there own formating, rather than them both having to be
the same!

All depends on your version of PowerPoint. In 2003, you can insert slides
form files, and maintain source formatting. Linking is also an option as you
have suggested. Here is a great link for doing just that.
