I have created a short slide show with a music track on the master slide. The
music and first slide start fine but then the music will continue as planned
but the first slide does not auto advance to the next. Any ideas?

You need to double click the entry for the music in custom animation and set
it to stop playing after x slides. More info here:

Cool... now it advances but the song starts over when it hits the second
slide and plays on top of the music that is already running. SHould I take it
off the master?

Yes - put it on slide 1 or as a transition sound (see the website)

Zach,

Unless you have a need you didn't explain there is no reason to place the
media on the Master Slide.  Instead place it on the first slide and then set
it to play (in the custom animations) to play for "x" number of slides and
to "continue slide show".
