When we open .ppt from IE we got the security question if we want to save or
open the file, that’s how we want it to be. But on a few computers we got the
question when we starts the file as it should, but when the user had open the
file and will turn to the next slide in the presentation they got the
question one more time. What could be wrong?

It might be a network/Internet connectivity issue.  I've gotten the same
message (sometimes more than once) when the file is very large.
