It doesn't seem likely that MS Graph is the problem; if they're embedded Excel
charts, Graph won't start up when you doubleclick them, Excel will.
I don't know of any reason this'd happen, and the fact that it's random makes
it even harder to track down.
Does the same thing happen when you move the PPT with embedded charts to other
PCs? In other words, does the problem seem to be in the file or in the PC?
Does the problem happen if you start a new presentation and new Excel charts
from a blank presentation and workbook?
If you haven't already done it, start Excel and choose Help, Detect and Repair.
Let that run its course and see if it corrects the problem.

The Excel charts may be updating to match the slide color scheme. How this
works (or not) will depend on which colors were used when the chart was
created. If you used the default colors in Excel (the periwinkle, maroon,
etc.), they may update automatically to match the slide color scheme. (Or
you may be able to do it manually -- see link below). If you used the other
colors in the palette or pulled the colors from another workbook, they
should stay the same as they were.
Here's more info that may help the original poster understand. It's geared
toward PPT's MS Graph, but it's kind of relevant to Excel, too.

doesn't reset to its original colors the way PPT's MS Graph does, though.
