Unfortunately, no. You can't change the color of the comments box.

You can't normally, but you can with our StarterSet Plus addin (about US$20)
http://www.pptools.com/starterset/

It lets you insert what we call "old-style" comments (these are compatible with
PowerPoint 2000 and Mac versions of PPT, which the new styles comments are
not).

You can change their text and fill color and by fiddling a config file, you can
set it up so new comments automatically take on whatever color you like.
