I've used hyperlink on one main presentation to several different
presentations and i've password protected on all of them and saved them as
ppt shows. I can open all the linked show but a pop-up box always appear to
prompt that it is protected and i have to click on the Read only to open the
other presentation. How can I open the link file without the pop-up box.

See if you can open a link to the viewer?

In "Run Program"

path to viewer /s "path to pps file"
(Don't miss the spaces after exe and /s)
