Is there a HTML editor in Publisher(besides the snippet box) or am I missing
something here?Of course, I can edit the html in the filtered files and use
it, but how would  I save the changes back to the publisher file.

a) You're missing the webdesign group - this group is for programming
against the Publisher object model.
b) Publisher is NOT a webdesign app. It is a DTP application which can
export web pages. Its HTML features are very much one-way. More recent
versions allow unfiltered HTML to be reimported, but this does not touch
the HTML that renders in the browser.

You can't. I suggest investing in a real webdesign app (Microsoft
Expression Web, or Nvu if you're on a tight financial budget) if you
value this functionality.
