Using a favicon has no relevance to using Publisher for your web site. or
vice-versa. If you manually uploaded (separate from the pub web) a properly
formed (www.favicon.com) favicon file, and you can view it in the browser by
addressing it explicitly (../favicon.ico) then it is working.
"Your" being able to view it, or not, in bookmarks/address on "your" pc has
to do with caching and other quirks. Go to another pc that has never
bookmarked your site and is not the pc that created the ico file and you'll
find it is indeed working.
