deleting old web site files

Is there a setting in Publisher that tells it to sync with the old index on
your host site?  In other words, when you publish your site to the Web, is
there a way to get Publisher to delete the old index files that are stored
there?

Yes. In Pub 2003 go to Tools > Options > Web tab and check "Enable
incremental publish to the Web".
