I have a Master Doc with subdocuments. Each subdoc is its own section. I
created the headers and footers within the expanded master doc. Two of my
sections/Subdocs will not save my header/footer changes. It keeps revering
back to the template text. It appears to save, but after I reopen the master
doc the header/footers revert back to the template text.

you're pretty much on your own when it comes to working with master
documents and formatting the subs through the master. You want the
master and the subs to be based on the same template (esp. when dealing
with outline numbered styles).
