Make sure you have Hidden text hidden when you generate the TOA.

Have you tried updating the links (R click the TOA)?
Are your page numbers automatically generated or manually inserted?
Did you change sections between the TOA and the content? Generally, I
create a title page as one section, TOC and TOA as section 2 (with
pagination set as "i. ii., etc.), then a third section as body text. Make
sure the header/footer is not set as "same as previous section", then
restart numbering at 1 for the text section. When you update the TOA you
should get correct pagination.
